Method, formulas and sources
Molecular weight (free acid, average). Residue = nucleoside monophosphate − H₂O (Biopython IUPACData): 308.947 g/mol per nt of ssDNA, 321.440 per nt of RNA, 617.894 per bp of dsDNA (NEB uses 617.96). End term per linear strand: 5′-OH −61.965, 5′-phosphate +18.015, 5′-triphosphate +177.975. Linear dsDNA = N × 617.894 + 2 × end; circular = N × 617.894.
Sodium salt (secondary line). Free-acid MW + 21.982 per phosphate (one Na⁺ replacing H⁺; approximate). This explains why “650 Da per bp” rules of thumb give values about 5 % different.
Moles and copies. moles = mass / MW; moles of ends = 2 × moles (linear dsDNA), 1 × (single strands), 0 (circular); copies = moles × 6.02214076 × 10²³ (exact Avogadro constant, SI 2019). nM = (ng/µL) / MW × 10⁶.
A260. Concentration (ng/µL) = A260 × factor × dilution / path length; factors 50 (dsDNA), 33 (ssDNA), 40 (RNA) µg/mL per A260 unit (NEB, Thermo Fisher). For oligos use the sequence-specific ε in the Oligo Calculator.
